Question: If you upgrade your plan (example - from $39.99/400 minutes to $59.99/800 minutes), do you lose your New Every Two for when the old plan would have originally run out? For example, my 2 year contract expires in December - which means that I could use NE2 in October. If I upgrade now, do I lose the NE2 benefit until 22 months after NOW (February 2006)?

If you change plans and where the promotion in your plan changes and your contract is less than a year left or on month to month, then will be on contract for 1 year from that time. Date for a phone upgrade does not change once you meet that date you can use it at any time when you upgrade the phone you are back on 1 year or 2 year contract (depending on who much you want to save on a price for a phone).
If you have a high price plan you can get an early upgrade on phones.
you can also pay full price for no contract, however that is very expensive
